The letter S in your diagram is not at the stern of the submarine. The stern is just behind the vertical fin sticking out of the water a ways to the left of the S. Lengths of vessels can be confusing, there are multiple measures that can be used...

I am not sure you can go from the brightness frequency to the wing flapping frequency this easily.
I'd say the cross section (and so the reflectivity/brightness) oscillate twice per wing flap, but I could depend on the viewing angle/bird species
Great point @RobertBillyBob I think this is the kind of thing we could test carefully with downsampled video, but I agree with your point that brightness could have a doubled rate compared to position variation.
