I am not sure you can go from the brightness frequency to the wing flapping frequency this easily.
I'd say the cross section (and so the reflectivity/brightness) oscillate twice per wing flap, but I could depend on the viewing angle/bird species
Seems to project a shadow that was not visible before flying on the darker area, to me that seems to indicate that it changed altitude, however parallax could still be involved as you said.
I definitely see what you are saying there -- it is my opinion, though, that when watching the video in motion it does not look like an object entering/exiting clouds.
Since I can't quantify that, it's just my opinion, I acknowledge that yours...
